There is a fast and reliable alternative if you are interested in the JFK AirTrain and either the Long Island Rail Road to Penn Station or the subway from the JFK AirTrain terminus. The fixed fare for taxi's is to anywhere in Manhattan. The exact route on the train will vary based on where you are staying, which you haven't said.
